This sounds to me like a mike or sound card problem, but who knows.  Try taking the IH measurements manually.  Set F3 to read the fundamental (hit Functionkey-3).  Tune F3 to stop the display. Record that by hitting Alt-S then "I".  Set F3 to the second partial (hit Functionkey-4). Adjust the offset value to stop the display.  Record that value (Alt-S then "I").  Set F3 to the 4th partial (hit Functionkey-4 twice).  adjust the offset value to stop the display again.  Record that value (hit Alt-S, then "I").  Now hit Alt-V then "I" to see the values you've recorded.  If you like them, click on "Apply".  You now have the IH values for F3 done the hard way!
