There is another benefit too: the rubber mutes have
quite a bit of thermal mass.  If there is a
temperature differnce between the mute and the
strings, the heat exchange will detune the string
temporarily.  Here is an experiment.  Hold the rubber
mute in your hands for a minute so it warms up a
little.  Using an ETD measure the pitch of a string. 
Then, mute the string for about 15-30 seconds and
remove the mute.  Remeasure.

In fact, just lightly blowing over the strings will
show very measurable pitch changes.
