disagreeing with the SAT III

I recently splurged on a new SAT III, so I'm still learning the in-and-outs 
of it (as well as learning the ins-and-outs of aural tuning- though I'm 
fairly competant at that). I wonder if anyone can shed some light on how the 
tuner overides SAT III calculations.

I know that after the FAC is programmed and SAT spits out its appropriate 
tuning some changes can be made right off the bat by checking A2,A3, and A4 
octaves. And I know the double octave feature may come in handy at this 
point, as well.

Here's my question: say you're happy with things from the outset, but as you 
go further into the SAT's tuning you find some notes that you know can be 
better placed, how do you tell the SAT to adjust on the fly?

It seems to me that the interconnectedness of a tuning would make it 
difficult to suddenly disagree with what the SAT is telling you about a few 
particular sour notes without screwing with the notes you've already tuned, 
or are about to tune.

The core of my question is how does the tuner be the "master" of the SAT III 
throughout a tuning?

Any thoughts would be appreciated.
