The tuning of a midi instrument must be set by the instrument making the sound. The midi data contains no actual sound - only instructions for how to play the sound.  Therefore is isn't possible to alter the tuning of the midi file, only to tell the instrument (or computer) which is playing the midi file to use a different tuning.

It should be possible for a midi file to contain instructions which tell the instrument to use a different tuning - I am not familiar enough with the midi instruction set to know. I will ask some experts at Kawai on Monday, or maybe someone who is really up on midi instructions here on the list will respond.  Many digital pianos have multiple temperaments built in, so it would simply be a matter of telling the instrument to switch from one to another.  I doubt that all instruments would use the same instructions, though.
