This sounds suspiciously like a bridge problem to me. Either the bridge itself, the cap, (if present), or the pins. I have seen this several times. This would explain both the tuning stability and the poor tone symptoms. If it is a loose bridge or cap there is a simple experiment you can do. Using a very long screw driver apply inward force on the effected area of the bridge, (toward the soundboard), while playing the effected notes. It the tone quality improves, bingo. If the bridge pins are loose you will simple have to make a close physical examination for any cracking and try moving/pulling them to check for looseness.
