I don't know if there is sufficient material on the lower portion of the 
let-off dowels
but what if you remove the rails and back all the dowels up to the pallet
and then saw off a portion on a band saw and glue on new buttons.

Maybe it has DTLS
(Dowel Too Long Syndrome)

Short of that;) maybe shimming the stack would help.
