I'm assuming your talking about the top of the jack when the key is fully depressed...seems to be you could whittle away a little bit of the bottom of the flange in conjunction with setting the jack a little farther under the knuckle, slightly less keydip, slightly closer let-off...etc. (try those things one at a time and see if it helps) Obviously you don't want any big change from one note to the next. Sounds like it isn't just missing the flange except on a hard blow so it seems you have some wiggle room...
